The 902 12S reference sequence fragments cluster nicely at genus level, with a few exceptions like Telestes, Rutilus, and Scardinius. Phylogeny tree is based on MUSCLE alignment and PhyML tree building.

Salmo Species Tree
Limitation
With the 12S amplicon, we can distinguish between most genera, but not necessarily within them. The 172 nt long amplicon has resolution limits. For example, in the genus Salmo we can distinguish between Salmo solar (red) and the other Salmo species but not e.g. Salmo trutta (light blue) and Salmo marmoratus (green). Ecological data could help to further improve the annotation.
